The reason they climb it is because you need two levels of cubes for the pen, not just one. Any bunny would climb over it. You don't neccessarily have to make one of the cages, though. Pens are easier to clean, bigger, and give the bunny more room to move around. I suggest you get two boxes so you can make it a fairly large pen for him (he's adorable, by the way!) When it comes to flooring, sometimes dollar stores (some pet stores, too) will have small carpets that you can buy. If you're concerned about the rabbit ripping up the carpet, make the pen circular (buns usually go straight to the corners to rip up carpet). I would suggest you leave the pen on the carpet to see how he does with his litterbox habits and if he isn't fully trained yet, then put a tarp under the pen and then an old sheet and/or some towels so he doesn't have to be on the tarp itself.
If you're set on making him a large cage w/ the shelving, you can use square wooden poles (you can get these at Home Depot cheap) and put them through the holes in the grids. Then cut the masonite to fit the shelf snuggly. It *would* be a good idea to cover the shelves and anything masonite with carpet.
And yes, the technical name for the connectors is Electrical Ties ;)
